Fermenting
I have read a couple places that after your wash/mash is done fermenting your are suppose to let it cool and clear? Do I do this by just not putting the lid back on and let the heat out?

No, just move to a cool spot, some of us even refridgerate

just put it in cool place,turn off heat if you have heat mat or other. a few degrees will help the yeast to settle.
