Stopping a run?

Stopping a run?
Anybody have any experience with having to stop a run right in the middle of it? Does it mess up the rest of the run or can I go back to it in a few hours without problems? A grey squirrel went up my power pole and got his ass fried when he grounded himself out...killed my transformer and I have to power to run the water through my condensor.
